The Human Microbiome
The trillions of microbes that live on and in the human body, what they do for digestion and immunity, and why the microbiome is an organ you can influence but not sterilize.

Your body hosts roughly as many bacterial cells as human cells — most of them in the gut, most of them harmless, and many of them doing work you cannot do for yourself. The human microbiome is the collective genome of this community (bacteria, archaea, fungi, viruses), and its functions are now considered an organ system in their own right: it digests what you cannot, trains your immune system, manufactures vitamins, and outcompetes pathogens.
What the microbes do
Colonic bacteria ferment dietary fiber — polysaccharides human enzymes cannot touch — into short-chain fatty acids that feed colon cells, regulate appetite hormones, and influence systemic inflammation. They synthesize vitamins (K, several B vitamins) and metabolize bile acids and drugs. The immune system is trained in this environment: gut-associated lymphoid tissue samples the microbial census and calibrates responses, which is why germ-free animals have underdeveloped immune systems and why early-life microbiome disruption correlates with immune dysfunction. The immune system learns its targets partly from this census.
Composition and variation
Each person's microbiome is individually distinct, shaped by genetics, birth mode, diet, antibiotics, and geography. The dominant phyla (Bacteroidetes and Firmicutes in the gut) are stable within a person over years, perturbed measurably by a course of antibiotics and resilient after. Diet is the strongest sustained lever: fiber-fed microbial communities produce more short-chain fatty acids, associated with better metabolic markers. The correlations between microbiome composition and conditions from obesity to depression are real but mostly unexplained — causation is far from established (correlation and causation applies to the hype as much as the science).
What is solid
Fecal microbiota transplantation is standard-of-care for recurrent C. difficile infection — the single strongest clinical demonstration that microbiome composition matters. Everything beyond that is promising but partial: specific probiotic claims mostly overreach, and the honest summary is that the microbiome is a real physiological system whose manipulation is much younger than its hype.
